I aren't good at flowing thought like what Jake do, so make the most of this.

rsemakes? if the Gen VI announcement next month is remakes then r/s/e is the only viable possibility.

Compatability with Project Cafe? Always possible, the controller for it is rumoured to utilise touchscreen in some way, so this could be a way of interacting with the DS. Especially when Project Cafe is going to be unveiled at E3, just a month after the Gen VI reveal.

New stuff? If it isn't a remake, then a new area is likely, or a previous area in a different time. It could always be not rsemakes, but games in Hoenn ten/twenty years before or after rse. All the Pokemon can be available once more. I doubt they'll release a ton of new ones, perhaps a couple of new legendaries, and some new evolutions. Legendary Cats would be a great way to make the entire Pokemon Community butthurt to epic degrees. The new Gen's Team could be up for speculation too. I'm not sure yet what happens at the end of B/W as I never got round to finishing it. I need to track down my DS and do that ASAP. But if there's some possibility for continuation there, or stuff to flow on from the end of that, then happy woo. Apparently Looker turns up again, maybe there's something there. maybe not. Who knows.

I think Pinsir and Heracross will get evolutions, to further boost the power of the bug-type after Gen V. I think Eevee will get one or two new evolutions. Perhaps a fighting one or poison.

I think either Ice-type, Steel-type or Poison-type will go through the same improvements that Bug-type went through in Gen V. Most likely Ice. Make it have normal effectiveness against Steel and Water, power up the moves, increase the chance of freezing that Ice moves have.

Porygon confirmed to be attempt to clone Ditto.

The starters, if different to previous gens, will not include a Fire/Fighting or pure Water type. The water one really needs to not suck for once and therefore can't be pure water. GameFreak has fucked with Smogonfags enough to make another Fire/Fighting type starter possible until at least Gen VII.

Any other ideas?

i remember a theory that every pokemon in the world was a successful ditto and the true-form dittos were the failures. i'm assuming it was from /vp/ but it might have been /v/.
